- In October 2009, he was under a parliamentary investigation accused of match-fixing (alleged to have happened (during his reign). Despite being cleared in the investigation, Younis resigned from the captaincy stating “Yes, I have submitted my resignation because I am disgusted by these match-fixing allegations made against me and the team
- Younis and his teammate Mohammad Yusuf were suspended from the Pakistani team for an indefinite period in 2010. Some of the rumors were that they are fighting corruption charges but later PCB explained the reason which was “Breach of discipline within the team”.
- In 2015, Younis accused then captain Misbah-ul-Haq and the head coach Waqar Younis for doing nothing to motivate players and just went casually about every match. He also claimed that both of them were responsible for his dropout from the ODI.
